August Priske then scored his first Birmingham goal 11 minutes later to restore parity.
It was a game with minimal repercussions, with Portsmouth finishing 18th, nine points and eight places below the visitors.
Birmingham went close in the early moments through Carlos Vicente as Jay Stansfield won the ball high and fed the winger on the right but nobody was there to meet the cross.
Pompey took the lead with Segecic's fifth goal in three games as he found space in the area to collect Jordan Williams' cutback before firing home.
Priske levelled inside 20 minutes, powering a free header home from Kai Wagner's corner.
Conor Chaplin, a first half substitute for Pompey, had an opening in stoppage time, but his shot drifted high and wide of James Beadle's goal.
Ibraham Osman squandered a clear chance to restore Birmingham's lead dragged an effort wide from inside the area before Chaplin's half volley at the other end forced a superb save from Beadle.
'Point was about right' - Mousinho
Portsmouth manager John Mousinho told BBC Radio Solent:
"I thought we played pretty well in patches. Really good start, got the goal I think we deserved. After that, it became a strange game.
"When we showed our quality, I thought we caused a lot of problems. My issue was that lack of quality when the ball broke down. Overall, I was very pleased with the performance.
"Birmingham came full strength, we were far from that. We could have lost it, we could have won it, but a point was about right."

'We had to spoil the party' - Davies
Birmingham manager Chris Davies told BBC Radio WM:
"I knew it would be a party atmosphere for them, they've survived in the league. They've had some good wins at home. We had to come spoil that party a bit.
"We didn't start well. The goal was really sloppy. We grew back in and after our goal we were a different beast.
"In the end we had clear chances to go and win it. Our pressing was a huge part of the game; Pompey wanted to get on the ball and be comfortable and we never let them do that."
